Does it make any difference when flying a spinnaker to have an additional pair of winches located closer to the stern?

The spinnaker sheets for a symmetrical spinnaker need to be run through a snatch block or turning block near the stern, but they can be led forward to either the primary winches or secondary winches.

When you're racing, you'll hoist the spinnaker before you douse the genoa. During that time, the spinnaker sheet and guy will be working, and the genoa sheet will also be working, so you'll need separate winches. When you're cruising, you won't be in such a hurry, and you can douse the genoa before you hoist the spinnaker, and one set of winches will suffice.
